I think I found it! Crash happens when I try to set a waypoint in the enemy formicarium before they are connected!

Edit:
Yep, it gives a consistant crash.

Another edit:
Trying to set a pheromone marker on the table can also give a crash.

At first glance it looks like I have not implemented the marker placement prevention on mini map marker placement.
