It was in the first mission. I had a group of 9 soldiers pheromone two flagged by the group of mixed hostile and benign bugs. The dig broke through and when it revealed it froze and stopped being the active window. I could not make it the active window, but I could minimize everything and I would see the frozen game screen with the taskbar showing on the bottom over the game screen.
